OK, this is to do with AutoRaise. A free-floating Pager never gets the
focus (this can be changed with Style "FvwmPager" Lenience) and is thus
unaffected by AutoRaise and the problem doesn't arise.

However, if you swallow the Pager into FvwmButtons the buttons *can* get
focus. Make another window overlap the swallowed pager. Move into this
window so it gets focus and AutoRaises. Then move directly into a little
application window in the Pager. The Pager pops up the balloon, but then
some short time later AutoRaise raises the whole FvwmButtons over
the balloon. Curses!

One way to get round it would be to make the FvwmButtons ClickToFocus.
But, of course, you may not like that.
