This is why configure takes the options --x-includes=DIR and
--x-libraries=DIR so that you can manually override configure. Yes,
autoconf/configure is quite flexible. And in the above example, configure
would choose the imake that comes first in your path, so if this is not
what you want, then just override it with the command-line options to
configure.
